If you also did a new clutch I'd imagine an alignment issue, they are generally fairly
easy. Check no heater hose or loom is trapped between the block and bellhousing too.

clutch as above but also that the back end of the gearbox is lifted up high enough when you try and slide it in, you want it so its level before you push it

although ive never changed a gearbox in an 86/ke70 (always done it with engine out) ive had succes in other cars (mainly s13's) by loosening the engine crossmember bolts and leaning the engine back a bit.

though from what i can see under my car there is an abundance of room in an 86/70 transmission tunnel for the gbox (compared to s13's)

Same as above + check the location of that little wire that clips onto the box to activate the reverse lights, it can get trapped between the box & block

I figured that it was just wires between the belhousing but now i have a new problem!

On the gearbox shaft theres that bearing with those clips, that has fallen out and i dont know how that bearing sits?

the bits that stick out either side of the bearing slide go infront of the clutch fork.

try the clips on a few ways until they sit happy.
