motor - 4age 16v Bigport

use -

problem - The ECU I got came with my engine so assuming that the ecu belongs to the engine but it may be possible its the wrong one(?)

Not my ecu but an example picture, the three inserts were you plug in the loom wires support two of the plugs but the third one wont fit.

Can I simply take the wires out and replace the plug with one that fits or do I have the wrong ECU?

Take a picture of the third connector. The connector you're thinking is the third probably isn't the real third connector.

The wires are grouped into the three plugs, I can't seem to see any other plugs which may fit.

That's another connector, think it does wipers and whatever else. The REAL third plug is on the body harness of the car belonging to the guy you bought it off. Go to a u-pull-it wrecker and get that plug off a camry or seomthing.
