Timbo, no offense taken mate... there is two marks (as shown in the manual and which did line up prior to the rebuild) for examples sake we will say a mark on each at 12'oclock and intake has one at 3 and exhaust has one at 9, just find it weird/can't work out why they no longer match up exactly

When you tension the belt the inlet cam will roll over a bit and the marks will line up?

The belt is tensioned, (keep in mind I have had this engine running already) its the exhaust pulley which is slightly higher, so if the inlet pulley moved more it would be even more off, and assuming all that it wouldn't match up to the backing plate marks anymore...

I guess its not really that big of a problem, just trying to figure out why it is like it is and if this will affect the way the motor behaves etc..

Get some pics up so we can see what you mean, its very hard to determine if there is an issue, let alone what it is if we cant see it.

Get some liquid paper on it to help identify the markers...

Ok so I'm guessing the two horizontal marks were ones you made yourself as there are no marks in that plane on the standard pulleys ?
Rebuilt the engine with shaved head and TRD thinner gasket ?
The head now sits closer to the block (cam pulleys closer to crank pulley) so the belt cannot align the marks exactly, you probably wouldn't notice it on the standard timing marks
but having marks opposite each other will show a difference.
